Either way is fine and depends on your situation. Bouncing/printing down the track and putting it on a separate channel will spare your processor from having to tune the audio with every run-through. Although, having the plug-in as an insert during production leaves your room to make changes if necessary.

As far as correcting pitch as the audio plays through, the plug-in will inherently create a delay (latency) due to the processing. Many popular hosts have a delay compensation that fixes this delay by processing through a buffer. You may want to bounce your audio down or shift the music if your host doesn't offer this function.
Like Pro Tools LE! No delay compensation feature!
